Quite a lot of time has passed, after which Sonic and Tails go to Angel Island, known to many for the fact that the island is able to float in the skies. Tails discovers energy similar to the Chaos Emeralds on the island. Sonic tells Tails the story about the island, and now they are on their way to it. In addition, the heroes know that the Death Egg destroyed by Sonic also fell on the island. The fall caused Angel Island to stop floating and fall into the ocean.

The city is attacked by Doctor Eggman's machines, and a squad of robots surrounds the princess, and soon the doctor himself appears in front of her. He forcibly demanded to give up the Chaos Emerald, which she had, but then Sonic gets into trouble, saving the princess from under the robots’ cannons and escaping from Robotnik’s attack.

However, Eggman still catches up with Sonic on his ship and, with the help of the Eggmobile, kidnaps her. She, in turn, throws him the Chaos Emerald, which was with her. A little later, closer to the morning, Sonic meets Tails, who told him about what happened. They go together to Wave Ocean to pursue the Egg Carrier (in the game the ship is named exactly the same as in S.A.). In the end, the heroes reach the desert, in the ruins of which Sonic and Tails find a princess imprisoned in a dungeon and try to rescue her. But Eggman appears on the way and sets his “pet”, Egg Cerberus, against the heroes. They quickly deal with him and set off from the desert back to Soleanna, having previously separated: Sonic with Elise and Tails separately.

On the way to Soleanna, Elise tells Sonic a little story about what the Flame of Calamity is and why a guy like Eggman needs it. Solaris is the god of Soleanna, who could express his anger through the Flame of Calamity. 10 years ago, the city's scientists worked on this project, which resulted in the death of Elise's father. However, she could not tell everything, because she did not remember much as a child.

When Sonic and Elise arrived in Soleanna, the hedgehog was attacked by a silver hedgehog, who introduced himself as Silver. He called the hedgehog Iblis Trigger, and was going to destroy Sonic, citing the salvation of the future. Silver literally squeezed SONIC into a vice, and was ready to get even with him, when suddenly Amy appeared between them, blocking Sonic with herself, allowing him to leave. At this time, Eggman kidnaps the princess again, and Sonic rushes after him.

At the port of Soleanna New Town, Sonic and Tails meet Knuckles. Echidna says that he saw Eggman, and he asked him to give Sonic a message. He names one day as the Day of Calamity, an event during which Iblis was released and began to wreak havoc on the world. He handed the purple Chaos Emerald to Silver so that he could see who needed to be destroyed. In it, the hedgehog saw a blue hedgehog, which, as he called it, is the Trigger of Iblis. An unknown dark hedgehog opens a portal and sends them back to the time when Trigger Iblis was alive. After these characters disappear, Sonic bursts into the room with Tails and Knuckles. The fox begins to check the data on the computer, and is horrified to notice that Elise died on Egg Carrier. Two days after the Festival of the Sun, Eggman's ship explodes, killing Elise along with her.

Next, Sonic and the guys, along with Shadow and Rouge, meet again. It is discovered that Rouge has found the Chaos Emerald, and with its help, the heroes explore the volcano to find a second one to successfully travel through time. She simply jumped out from the enormous height at which the Eggmobile was located, and the hedgehog managed to catch her. A little later they get into a conversation, the princess talks about her family and the country she rules.

Later, Dr. Eggman strikes again. This time he threatens to raze Soleanna to the ground, and asks the princess to surrender. Elise has no choice but to go to Eggman, because, according to her, she could not harm her people. Sonic again heads for the Egg Carrier, in which Elise is located along with Eggman, but according to the law of the genre, not everything is so simple. Sonic is attacked by Eggman's robots, which are far superior to the hedgehog's forces, and even in numbers. But then Silver appears, who helps Sonic and deals with the mechanics. Sonic overtakes Eggman's fleet, intending to launch an attack on the planet, but everything begins to go a little differently from the villain's script: Sonic, turning into Super Sonic, destroys many of Eggman's ships. However, the scientist, using cunning, lures the hedgehog into a trap and, using the power of the Chaos Emeralds that Sonic had, delivers a powerful blow to the Earth, which splits it into seven large pieces. Unknown forces burst out from under the earth's mantle and turn Sonic into a terrible creature similar to a werewolf. Eggman throws the hedgehog off the base, along with the Emeralds, which have already lost their power.

Sonic falls on some young flying kid, whom he immediately meets. However, this same little guy doesn’t remember anything: he doesn’t remember who he is, he doesn’t remember why he came and what he was needed for. By this point, morning has already come and Sonic takes his usual form, after which both heroes go to Apotos, and the hedgehog names his new friend Chip and promises him to return his memories.

Throughout the adventure, Sonic and Chip visited various countries and continents, gradually restoring the Earth to its previous appearance, using the Chaos Emeralds found in various Gaia temples, at the same time fighting Eggman and the Dark Gaia monsters. Chip also restores his memories, from which it becomes clear that he is Light Gaia, a creature who must protect Dark Gaia from attempts to destroy the planet.
